The story begins in the year 2014 with Clarke Martin, the great grandson of Steve Martin, giving a college history lesson on the prehistoric monster Godzilla. He goes on to describing Godzilla's attack on Tokyo sixty years prior, and then moves on to the theory that Godzilla was a mutation spawned by atomic weapons tests in the South Pacific. After wards, his classmates all scoff and walk away, except for one. Rhonda Benedek is drawn to Martin's idea due to having nightmares about Godzilla.

Meanwhile, the terrorist group known as the Red Bamboo detonates a biological weapon in the Mariana Trench, awakening the dormant Godzilla. Led by a mysterious man known simply as Mugal, they begin to lead the creature towards the United States, antagonizing the creature with artillery fire. Project G, an underfunded organization tasked with monitoring the possibility of Godzilla returning, learns of Godzilla's advance.

Project G quickly picks up Clarke and Rhonda, bringing them back to their base in California via VTOL aircraft. There, they meet General Isaac Saperstein, who shows them videos of Godzilla moving through the sea towards the U.S West Coast. A Navy battleship fleet suddenly appears on screen. The Red Bamboo forces scatter and Godzilla shifts his focus to the oncoming fleet, quickly destroying all in his path.

Shocked by what they just saw, Clarke is then asked what could be done to stop Godzilla. Clarke brings up the observation that during his 1954 attack, Godzilla seemed to shy away from electricity. Construction begins on maser cannons, weapons capable of generating and firing artificial lightning.

Godzilla lands in the red woods towards the outskirts of San Francisco. The maser cannons are there waiting. Clarke, Rhonda and Isaac all watch the battle from the VTOL. The maser cannons are able to stun Godzilla and even pierce his thick hide. Unfortunately, Godzilla's wounds heal instantly and he wipes out the maser force with his atomic fire. The VTOL is also damaged and plummets towards the ground. Suddenly they stop falling and look up. Godzilla has caught the VTOL and looks at it in curiosity. After locking eyes with Rhonda, Godzilla senses that the crippled machine is no longer a threat and puts the plane down before moving back into the sea.

The Red Bamboo watches as Godzilla retreats. Many of the lower level workers are angry that Godzilla did not attack San Francisco, but Mugal remains calm. It is revealed that Mugal himself has been working as a double agent in Project G and that he fully intends to see San Francisco destroyed.

Meanwhile, cleanup crews have been collecting Godzilla skin samples left after the massive battle. Clarke tries to calm down Rhonda, who is in a state of shock after her encounter with Godzilla. At the same time, Saperstein is frustrated with the fact that no matter how much they hurt Godzilla; it will mean nothing due to Godzilla's healing abilities. A disguised Mugal then suggests to him that perhaps the left over "G-Cells" may hold the key to stopping Godzilla's regeneration.

Experiments to make a compound to nullify Godzilla's healing abilities start. The most promising experiment, which is being heavily supervised by Mugal, involves mixing Godzilla's DNA with a number of different insect venoms, dubbing it the "Kisaki Serum". Meanwhile, Godzilla has been sighted again, this time advancing towards the Project G base!

In the confusion, Mugal manages to sabotage the Kisaki Serum, causing it to mutate into the giant insect Kisakora! Mugal escapes while Kisakora emerges and rampages through the base. General Saperstien leads Clarke and the still traumatized Rhonda into the recently repaired VTOL. Unfortunately, Kisakora blocks their path. As the insect raises its claw to crush them, Godzilla charges into it. The two monsters square off as the humans escape into the VTOL.

Kisakora injects Godzilla with venom, disorienting the radioactive monster. The insect then knocks Godzilla onto a massive hangar, placing its massive girth over the reptile. Godzilla blasts his enemy off with his atomic breath. Scorched, Kisakora retreats underground, Godzilla still stunned by its venom. The VTOL then lands next to Godzilla, the heroes looking up at the fallen titan.

Meanwhile, Kisakora has resurfaced in San Francisco. The insect goes on a rampage, toppling buildings and eating scores of pedestrians before creating a crater in the center of the city. Kisakora then proceeds to lay eggs in the crater and cover them with the surrounding wreckage. Mugal watches the destruction from a rooftop, satisfied by the carnage.

Back at the Project G base, Godzilla is starting to recover. Clarke says that Godzilla is the only thing capable of defeating Kisakora and that Kisakora is a much greater threat. Godzilla is then airlifted to San Francisco by a group of Black Crane helicopters, led towards the city by the VTOL.

When they arrive at the city, Kisakora's eggs have hatched into about a dozen bus sized drones. In mid flight, Godzilla reawakens and is dropped into the city streets. As Godzilla heads towards Kisakora, the insect queen releases a gas from glands beside its head. All the drones in turn swarm over Godzilla, tearing his flesh and burning him with acid. Kisakora takes advantage of this and charges, knocking Godzilla into the Transamerica Pyramid.

Clarke realizes that Kisakora controls her drones using pheromones and that the gas glands must be destroyed. Helicopters move in to destroy the gas organs, all but one are destroyed by Kisakora's acid. The final one moves in but is destroyed by a missile! Mugal sits on a nearby rooftop with a bazooka, smirking at the destruction.

Realizing that the destruction is partially his fault, Saperstein presses the eject button in the VTOL, shooting Clarke and Rhonda out of the aircraft. He then turns the VTOL towards Kisakora and dives towards he insect. Mugal fires a missile at him, damaging the plane. Saperstein then commits suicide, crashing the VTOL into Kisakora's gas emitters.

Kisakora reels in pain and all of the drones drop off of Godzilla, going into seizures in the rubble filled city streets. Godzilla rises to his feet full of rage and crushes the drones beneath his clawed feet. He then turns towards Kisakora, the battle then moves to the bay area.

Godzilla is about to blast Kisakora with his fire, but Mugal shoots Godzilla in the face. Godzilla quickly shifts his focus and incinerates Mugal. When he looks back towards Kisakora, he finds that his foe has burrowed underground again. Noticing Kisakora's trail, he blasts the ground with his atomic breath.

Kisakora lies on its back, its legs slashing into the air. Godzilla runs towards his fallen adversary, leaping into the air and slamming onto Kisakora. He then proceeds to grab Kisakora's head and rips it from her shoulders.

Victorious, Godzilla roars to the heavens before marching towards the sea. Suddenly, he notices Clarke and Rhonda standing in the street in front of him. Godzilla stops and looks at the tiny creatures. Rhonda and Godzilla lock eyes again, Godzilla rumbling and changing his route. As Godzilla marches into the water, Rhonda realizes that the monster is not evil and that he probably saved thousands of lives. Clarke and Rhonda watch Godzilla disappear beneath the waves as the sun rises over the destroyed city.
